Umprire Rule

Question
Today in my softball game, after a batter hit the ball and was 3/4 of the way to first the umpire would keep calling time before the running fully got to first base. The umpire said he can call time anytime he wants to, but can he call time while the runner is running and the ball is still being thrown in from the outfield?
