Slow-pitch Softball question

Here is the situation: bases loaded, no outs, the batter hits the ball(line shot that was caught on the hop, confused some umpire did say no catch) to third base he grabs it steps on third and then chases the runner going home, eventually he gets back to third, however, the guy who was out at the force on third was still on second and there were two runners on first.  Time was called.  The guy with the ball went to tag runner on first (who should have been on second).  The umpire said the only out was the force at third and allowed the runner to advance to second.  
Should the runner not of been out, the umpire called time too soon does that factor into the situation

this is what we call a mess!!!!

once we have a "Time"  everything stops.  Now what do we do about it?

10-3-C. The plate umpire may rectify any situation in which the reversal of an umpire抯 decision or a delayed call by an umpire places a batter-runner, a runner or the defensive team in jeopardy.  

In this case in my opinion the defense was put in jeopardy by the unfortunate calling of time.  I'd probably give you the out of R3 if we had no catch, but I would like to have seen the whole mess.
