Answer
Hi,
First off, you're going to hurt if you're in the middle of getting into shape. You need to expect this when you are putting your body in so much stress.
I think the pain in your lower legs will eventually fade. This takes time, and it will, in your case, take more running. Whatever you do, keep running, and soon your body will adjust. As far as temporary pain, if you want some relief, there are certainly some things you can do. Before or after your jogs, a hot bath will help the pain. If you can find some sort of linament oil or mineral oil, rub your lower legs with some mineral oil before your jog. Definantly stretching before the workout. Your pain, if in the bones, might be shin splints. A good stretch for the lower legs; sit down on your heals, so your lower legs are on the ground and your quads are straight in front of you. To keep jogging but to make it less violent on your legs, make sure you are doing alot of jogging on grass and make sure your shoes have a good amouint of cushoning.

So keep the jogging up, if you do, soon you will be rid of these unnessicary pains. If you only  jog twice a week, your body isn't going to get used to the physical stress, so make sure you are jogging almost every day.
Best wishes with your legs.
Jared
